Mass Effect 2 começa em 2183, pouco depois dos acontecimentos de Mass Effect. Enquanto em patrulha para Geth, o navio protagonista Comandante Shepard, da Normandia, é atacado por um assaltante desconhecido. O navio sofre danos, obrigando a tripulação a evacuar em cápsulas de fuga. Joker continua a pilotar a nave, apesar de sofrer danos e do resto da evacuação da tripulação. Shepard atinge Joker, e ordena que ele saia do navio. Joker insiste que ele pode salvar o navio, apesar de que obviamente não era o caso. Shepard Joker arrasta para fora de sua sede e em um casulo, mas antes que ele possa se fatias de bordo, detritos através de seu terno. Ele sufoca e morre. Seu corpo é visto vagando pelo espaço. Corpo Comandante Shepard, que foi recuperada pelo Agente Sombra, um comprador de informação sigilosa, vendendo-o para o maior lance, que tem sido utilizada pelos coletores, uma raça alienígena enigmático e xenófobos que servem como principais adversários The Game's. Nos eventos de Mass Effect: Redenção, antigo companheiro de equipa Liara T'Soni é empregado por Cerberus, um grupo pró-humanos, para levar o corpo para a organização, antes de ser entregue aos coletores. Depois disso, Cerberus trabalha para revitalizar o Comandante através de um projeto conhecido como "Lázaro". Dois anos depois, em 2185, Shepard é despertada a bordo de uma estação espacial Cerberus que está sob ataque, e auxilia os agentes Cerberus Miranda Lawson e Jacob Taylor escapar. Shepard é levado para a sede da Cerberus e concedeu uma audiência com o Man Illusive, que explica que Shepard foi "atualizado" e pede ajuda do comandante na luta contra uma nova ameaça que vinha sequestrando toda colônias humanas. Shepard e sua equipe são enviados para a colônia recentemente atacou de Progresso da Liberdade em Sistemas Terminus para investigar. Lá, o grupo encontra Tali, um dos ex-membros de Shepard pelotão, e descobre que o inseto misterioso como coletores estavam por trás do ataque. Shepard relata isso para o homem Illusive, que então revela que os membros anteriores Shepard elenco estão fazendo. Depois de receber o comando da Normandia SR-2, Shepard decide começar a recrutar uma nova equipa para descobrir o plano de colecção.
